I have a 2005 and will wait till this winter, when I really take the
 bikes apart and do major work on them.   Going to do the Doohickey and
 subframe bolts.  Thinking about progressive fork springs and rear

From what I've gathered over the past few months, there are really NO tell-tale signs. That's what makes it something that you might want to do as soon as you feel comfortable doing it or can get someone nearby to help you do it.
  
 As for the leaking adjustment bolt, I'd say it's just the o-ring that may be bad...of course you'll need to tear into it to replace that anyway (at least I would), so you might as well "do the doo" at the same time.

I have a very reliable KLR.  There are many aftermarket items available
 
 I have a friend with a Honda.  He doesn't have near the driving range (maybe 80 miles) that I have, he can't much in the way of oftermarket parts, his bike
 
 didn't come with a rear rack as a stock item, his engine is air cooled, he paid more for his bike, etc, etc, etc.

There aren't any sign of imminent doohickey failure.  In fact, 
 doohickeys have failed & luckily didn't trash the engine.  Leaking 
 around the doohickey adjustment is odd but probably just needs a new 
 seal.
 
 Most KLR650 riders like to tinker on their bikes & upgrading 
 doohickeys, cleaning oil screens, adjusting valves, etc. are golden 
 opportunities to tinker.  Every other bike on the road probably has 
 similar set of issues but their riders aren't quite as interested 
 (out of plumb) as KLR riders/mechanics.
