Summary: '05 with 13k+ miles (seen action). Recently overhauled top
end upping one size on the piston. Concerns: seems to be knocking
more than it did at idle, possibly running a bit hotter and I'm
getting more backfiring when decelerating.
Details:
I've got a 2005 vintage with 13,000+ miles and recently I had the top
end reworked to the next size up. I've done the 500 mile break-in
and under load it runs like a champ. However at idle it seems to
knock a bit more than I remember. In fact, today I couldn't keep it
idling properly, so I thoroughly cleaned the carb, put in a fresh Uni
air filter and fixed a kink in the "T" mod for the carb.
Now, my neighbor has a 2007 that I've compare the sound to and it
does knock here and there compared to his showroom condition. Then
again I'm running closer to 1,100 rpm and he's closer to 1,300. This
explains some of the difference. But mine also seems to run a bit
hotter than it used to. Now this could be my paranoia, but my temp
gauge goes over the middle mark when idling on a not so hot day.
Lastly, I notice a bit more backfiring when I rev the engine or
decelerate quickly after speeding. I've check the exhaust for leak
and all seems tight.
Do you think after the overhaul (top end) maybe I'm running a bit
lean with a slightly larger piston/cylinder? I checked the sparky
and it looks normal. The main jet seems fine because it has full
strength under load. So perhaps the pilot jet is too lean? Any
thoughts or remedies I should try? Normally I've done my riding
around sea level, but now I'm living in Colorado I'm thinking maybe
the altitude and the overhaul necessitate a carb/rejet change.

is it hot in here or am i just running lean?
first 500 miles under 4k rpm and varying throttle. now working on
the next 500 miles under 5k rpm. i'll probably check valve
clearances at 1,000 mile mark.

How many miles on your rebore? It is amazing how much more friction is created by new rings, piston, and rebored cylinder for the first while.
The slight increase in displacement can be ignored so far as jetting, etc. is concerned.
As for the noise, it might be piston slap if the machine shop weren't attentive to the specifications. Many shops will bore all motorcycle cylinders as though they were air cooled and often increase the clearance a bit over that needed for air cooled engines. They do this to reduce the chances of a piston seizure during break-in and hard use. This way they are less likely to be on the hook for a problem. The downside is that the rebore doesn't last as long and there is more piston slap.
