Yes it can be done with the engine in place.
My suggestion is for you to use a Clymer maintenance manual for the job.
Make sure you pay attention to the location of all fasteners holding the
cylinder to the cases. A couple of them aren't obvious to casual
observation.
It may also be cost effective to replace the piston with a 685 kit from
Schnitz Racing. The bore of the cylinder will have to be enlarged but
that's not a big issue usually. Many folks with the 685 kit report no
oil use, less vibration and a bit more power.

I use a set of soft saddle bags when needed. Hard ones (ammo boxes) make GREAT leg
breakers (read revmatin's report if you don't believe me).

I like my Caribou's. I've taken them on a trip to Mexico, and I leave them on all the time. I took two hard low speed falls down a mountain (for only a short distance) and I bent one frame a bit. Neither bag was harmed and when I got home I pried the frame out with just eyeball measuring and they were good as new.
They are based on Pelican Cases, which I have had a lot in the past for scuba gear on airlines. They are unbelievably tough, water proof, and absolutely will not bend. They may break but I've never seen one break.

Downside is that they are rigid cases and if they hook your ankle or leg they could hurt you. Also they are ugly.
