I bought my first thumper, an 03 KLR with 17k miles on it. I had never seen nor heard a KLR before and shortly after buying it I rode through some deep sand and lugged the motor untill it died a couple of times. I thought I had done some damage to it as after that I kept imaginging that the bike sounded slightly worse every time I rode it. The following spring, (5,000 miles later) I attended a tech day and was able to hear what 20 other KLR's sounded like and they all sounded the exact same to my ears. I'd recomend getting the doohickey done ASAP. I did mine when I bought it and it was found to be broken, along with the spring. But before you do too much else to the bike, try to find another KLR or 2 to see what they sound like. You'll probably find your KLR sounds much like everyone elses.
