need help - klr won't run

My buddy was having some mechanical noise on the left side of his
engine, so we thought his doohickey had gone bad. He took it apart
and the doohickey was OK, but we replaced it with Jake's anyway
(after doing some filing on the new one per Jake's recall notice).
Couldn't see any other reason for the noise, although we did notice
that some of the coating on the balancer chain guides was missing (I
see the same thing in Devon's photos).
Last night he put it all back together and fired it up. He said it
ran great, plus was much quieter mechanically. Then he put it in
gear. It started to run roughly, got worse and worse, then died. Now
it won't start at all. He thinks that maybe the woodruff key may have
slipped off the crankshaft when he put the rotor back on, allowing
the rotor slip on the shaft and foul up the ignition timing.
He's going to take it apart again tonight and see what's up, but we'd
sure like to hear any ideas about what else could be wrong.
