I also have this trunk. It works very well for me.
I wonder if the base could be cut out to match the tool area on the bike,
and still maintain the base's integrity?
I will look on my set up this weekend and report back if it looks feasible.

Just put the tool pouch in the box. Don't know about rain as I have
only had it in light rain so far, no leaks. Very possible to put a
thin line of sicky backed foam in the upper groove of lid to make it
guarranteed w/p..
